Odd Folder Issue

I am using pro to download files in to a certain directory.  The program is creating a file inside a folder of the same name in that directory.  Using other programs they just put the file there, no folder.  The program I use to open these files cannot seem to deal with the extra folder so I am forced to use the file manager to move the files back to the normal directory.  Is there a way to stop the program from creating these folders?  Thanks
