I was having similar problem with downloads going to my root directory of whatever drive I selected. One way I have found to fix the problem is under UI Settings - under When Adding Torrents - select Show a window that displays the files ..... When you do this, the program will display the download directory for you to OK before starting the download. I especially tried it with Piratebay and it worked fine. It is a pain though adding the additional step in the process, but at least you have control where the downloads go. Hopefully they will fix this bug on next update.

The simple solution is to create the folder you want to use for example c:\bittorrent\incoming, and inside the folder you place another folder which could be named for instance !notused, and you point the program to the folder c:\bittorrent\incoming\!notused. The program will put yout incoming files in c:\bittorrent\incoming.
